Well, in part yes. But I kinda enjoy RB2 a bit more as well.
One more thing you could try is removing the less accentuated snare gems before the accents so the player would recognize them. HMX did this a lot; I remember the fills in “Highway Star”, that “Misery Business” drum break, and probably “Aqualung”. Well, it seems that you got the rhythm handled during the chorus, the right hand is playing correctly and so is the snare. You are missing some hi-hat notes that are clearly audible when the drummer does those little snare fills in the choruses, so you should check that.
But I also checked the rest of your chart, and there are some bad practices here that while do not make the song unplayable, it hurts the experience. For instance, it’s a general rule of thumb that all hi-hat notes are charted yellow, so I’d move the blue gems in the chorus to yellow, and the open hi-hat gems to blue (this last one is up to the author).
Also, during the verse, you are charting yellow gems that doesn’t exist during the upbeats. These have to go. Another rule of thumb is that authors must chart what is heard in order to make players feel like they’re actually playing the song and not just arbitrary notes. This rule can be broken when there is very technical drumming going on, but this doesn’t seem to be the case
The docs are not something C3 put together, they were written (mostly) by Harmonix. They’re standards and nothing more. As such, authors are to follow those standards. You don’t even have to read all of them at once, go through each of them as you chart each of the song’s elements.

Best: “Painkiller”, but that’s just extremely bias from me.
Worst: I hate to play “De-Luxe”. Like, I really don’t have a good time playing the song.
Underrated: I’d probably say “Teen Age Riot”. Not quite difficult, but it definitely took me by surprise

Best: “Sudden Death”, by far.
Worst: “Bleed it Out”, because Linkin’ Park generally is a hit-or-miss for me.
Underrated: Maybe I should socialize more, but I feel that “Chemical Warfare” doesn’t get the difficulty recognition it should.

Last time I had that issue, I tried many things, including passing it through Onyx again, where the log showed that there was an error in one of the tracks (if I remember correctly, a note after the [end] event). AFAIK, if Magma v1 fails, Onyx “bypasses it optimistically”, so sometimes, critical errors can make their way to RB2.
I’d recommend taking a look at the log during the convesion, you might find something there.

I agree with Shroud, arbitrarily removing notes, especially if they are clearly audible, is generally not a good idea. I’ve done it, and the results have never satisfied me.
With that said, you should still make the part feel good, or at the bare minimum playable. You mention that the drum kick feels out of place after the section, have you considered removing the fill altogether?
Personally, I’d leave the fill and the kick, since that was the intention of the drummer (most likely).
