Harmonies not recognized in game?

I tried loading a custom into Magma and corrected any errors in the harmony lines that showed up, but once I cleared away all the errors and loaded a CON file, the game didn’t seem to recognize the harmony part. This is my first time getting a working version of a custom, what can I do to fix this?
